Why do some links have #body appended?

If inLinks generates an Internal link which would duplicate an existing link already on a page, it appends #body to the new link, to differentiate it from the other link. This is to ensure that the link gets “counted”.

For example, in the navigation, the site is likely to link to the home page from every page. Assuming you associate the home page to a topic, all links to the homepage that are generated by inLinks will need to add the #body.
